CQ5.3 Upgrade: the crx.system workspace is missing

Symptoms

After upgrading from CQ5.2.X to CQ5.3 my crx.system workspace is missing. Where are the users stored?

Cause

CQ5.3 ships with CRX 2.0. In CRX 2.0 the crx.system workspace is no longer used for storing users. Now the user and group data is stored under /home/groups and /home/users in the crx.default workspace.
